Can you complete underground undercover and still side with the institute?

You can complete their quests up to the point that you’re on ‘Underground Undercover’ and the step to continue working with Father. Doing so means finishing the Institute Quest ‘Mass Fusion’ (the point you’ve worked with Father enough), which turns the Brotherhood of Steel hostile toward you.

Can the railroad and Minutemen work together?

The Minutemen essentially want a chance to rebuild their communities and thrive in the Commonwealth. However, if you choose to side with the Minutemen after completing Act II, you will become allied with the Railroad faction, forcing you to take up arms against both the Institute and the Brotherhood of Steel.

Can the railroad and brotherhood work together?

Yes, you can side with the Brotherhood and not kill the Railroad. Just work all the way until they ask you to destroy the Railroad, you know without actually agreeing to do it, then start Mass Fusion with the Institute. Immediately leave the Institute and tell the Brotherhood about Mass Fusion.

After speaking with father, meet up with a Courser near the edge of Bunker Hill. He’ll start off as your ally, but if you decide to free the Synths, he’ll become your enemy. Your current allegiances will determine how much you’ll be fired on. You could be fortunate enough that all you deal with are a couple turrets.

Is it worth joining the Minutemen?

If you love taking on quest after quest (especially repeatable ones), you should stick with The Minutemen. Many Minutemen quests will lead to settlements that will support the group’s cause. Those settlements, in turn, will have more quests for you.
